In 2. 10. 4, the crew of the colony ship Covenant is bound for a remote planet, Origae- 6, with some two- thousand colonists and a thousand embryos on- board and an upgraded synthetic resembling the earlier David which is monitored by Walter. A neutrino shockwave hits the ship; Walter orders the computer to wake the crew from stasis, but the captain is burned to death in his pod. As the crew repairs the damage, they intercept a human radio transmission from a nearby unknown planet. Against the objection of Daniels, who is the terraforming expert, acting captain Oram decides to investigate, as the planet appears to be even better for colonisation. That night, as the remaining crew members attempt to radio Covenant for help, the Neomorphs attack them. They kill a Neomorph, but Walter loses a hand saving Daniels. David, the sole survivor of the Prometheus mission, rescues the crew. David, for his own purposes, misinforms the crew that upon their arrival the Engineer ship accidentally released its cargo of black liquid, a bioweapon, killing the native population of Engineers. In the ensuing chaos, the ship crashed, killing Shaw.

The surviving Neomorph attacks and decapitates Rosenthal, who was separated from the main group. David attempts to communicate with the alien, but is horrified when Oram kills it. At Oram’s demand, David reveals his activities on the planet. Using the black liquid as a catalyst, he created the earliest Neomorphs after experimenting with a parasitic wasp that laid eggs inside its prey; upon being born, the larvae ate the prey from the inside out. David shows Oram a chamber he has used to further experiment upon and develop the eggs, and a facehugger jumps from one and implants Oram with an embryo. Later a Xenomorph—an evolution of the Neomorph—erupts from Oram’s chest, killing him. As the crew search for Oram and Rosenthal, Walter confronts David after learning the truth of his experiments: David had deliberately unleashed the black liquid upon the Engineers, and murdered Shaw, the first victim of a facehugger, in what he considered to be a necessary sacrifice.

David disables Walter and confronts Daniels, telling her he will do to her what he did to Shaw. Walter reactivates himself and saves her, and the two synthetics fight, allowing Daniels to escape.

Walter emerges victorious. Despite the severe storm, Tennessee, the pilot of the Covenant, arrives in another lander to extract the survivors: Daniels, Lope and Walter. They escape the surface despite being attacked by a now adult Xenomorph. However Lope had been implanted with a Xenomorph embryo, which bursts out of Lope, grows mature, and kills the other two crew. With the help of Walter, the only surviving crew—Tennessee and Daniels—corner it and flush it into space. Covenant returns to her original mission plan and the crew re- enter stasis. As Walter puts Daniels under, she asks him if he will help her realize her dream of building a log cabin on their new homeworld.

Walter does not appear to remember that she previously confided this secret, and Daniels suddenly realizes she is talking to David but is unable to escape the pod before falling asleep. Alone, David gains access to the colonists’ cryosleep quarters and regurgitates two facehugger embryos. He leaves them in the refrigerator with the human embryos, ready to continue his experiments.
